5. Did the barrel vaults have windows like this?
Like some kind of clerestory windows, or were the
windows much lower. If the windows were higher
like sky lights, what would the roof do?

It is highly unlikely that there would be windows like that let into
the barrel vault. Very unlilkely for skylights in the vaulting in
a bath of this date.
Jayni:
As far as I know,
there are also some tiny windows in the upper level of the Room VI
vault, facing north.
6. This picture
looks like some kind of masonry.
Was the exterior masonry covered with stucco?
If so would it have been white?
Tim:
There is no evidence at Isthmia, but I suspect there was stucco and
it was white.

Yes it was probably
covered with stucco, and white is as good a guess as any.
7. Would there have been windows in the apse like this?
With two sets --3 above and 3 below??
How about the sides? Would they have been like this
with arches at the top or would they have been rectangular.

They could have been shaped like that, yes. More than one tier unlikely.
Jayni:
The shape
of the windows is not out of the question for the apsidal areas. I
doubt we would have 2 levels though.
8. Is the roof on the stucture something that covers each
vault so it is very separate from one another with different
pitches on each vault. Or is the roof one pitch that covers all
of the vaults.

There must have been separate pitched roofs on the different spaces.
It would have been difficult to build otherwise.
